Together with Stefanos Xanthoudidis he founded the Archaeological Museum of Heraklion and was its first director from 1883 to 1923. He was also the first Ephoros of the antiquities of Crete. Iosif Chatzidakis conducted in 1884 first investigations on the Idean Grotto . In 1886 followed the cave of Eileithyia . After the founding of the Cretan State in 1898 he drafted the law of antiquity. In 1900 he carried out the first excavations in Knossos . In 1903, the Austrian Archaeological Institute elected him a corresponding member. From 1902 to 1913 he carried out excavations in Tyllisos . In 1912 he explored the cave of Arkalochori.
